Did it ever explain what happened to him? Surely Buffy couldnt turn him into the government, he IS the government. And Buffy surely didnt kill him....? So what? Did she just let him go?

I'm pretty sure it was never explained. Maybe Joss wasn't sure if he wanted to use him again, so he left it open.

I bet Buffy put him in one of the council's private prisons. i would be very surprise if the council didn't have one, for deceitful watchers and such.
