Season 2. I'm gonna be re-watching Season 1 some time this week so I'll have a clearer view on my opinions of those episodes vs. Season 2 eps later. But from memory right now this is what I think:

Episode-wise, S1 has a slight advantage. But I felt that Season Two was a much stronger cohesive unit, carrying out a variety of storylines with some degree of success vs. Season One dropping everything on us in the last six episodes. As for the Epitaphs, it's impossible to truly pick one over the other, since they rely on each other to tell a complete story of the post-2009 story, but Epitaph One definitely felt more like a post-apocalyptic "movie" of sorts, in which we could follow the main characters of the story but still flashback to our regulars and show how things got so bad so fast. So they both have strengths and weaknesses, but together they made a pretty good show. Uh, the first few posts are pretty much the same and some it up for me. It's just hard for me to choose between Man on the Street and The Left Hand and Needs and A Love Supreme. Mostly because I can't remember the Season Two episodes as clearly except that I loved them. I am a vocal Vows fan and would choose Epitaph Two for clarification.

Definitely Season 2 for me. Season 1 is still great, with more than a few great episodes, but there wasn't really any unity between them. It was something different every week besides Briar Rose and Omega. Things were brought up and then ignored for episodes. A lot of it was just a bunch of Echo, not much from the supporting characters. With Season 2 everything just clicked. The characters and mythology exploded, and they flowed seamlessly through one another.

I think I am going to have to give the series a full rewatch before I am able to vote on this properly. For now I'll just say that I think both seasons had their shinning moments, but I think S2 was the stronger season overall.

I'm voting by gut-reaction, but overall, I would agree that Season 2 was better than 1, while S1 had a few choice episodes that I deem my favorite.

Ghost vs. Vows (Both bad episodes, but the Topher/Saunders scenes make Vows better, not by a whole lot as the rest of the episode is pretty awful.)
The Target vs. Instinct ("Mommy's home." Really Dollhouse? You're making this defence of you quite difficult.)
Stage Fright vs. Belle Chose (Can't beat Victor's dancing!)
Grey Hour vs. Belonging (Belonging is by and far one of the best episodes of the series. Grey Hour is mostly forgettable.)
True Believer vs. The Public Eye ("Lady you just woke up 30 people, and they all think you're a bitch."
Man on The Street vs. The Left Hand (Like them both a lot, but The Left Hand was a bit too convoluted near the end.)
Echoes vs. Meet Jane Doe (The episode that made me finally like Echo. Finally.)
Needs vs. A Love Supreme (Alpha seemed kinda lame in A Love Supreme, and then he just walked out. Reminded me of Omega which angered me)
A Spy in the House of Love vs. Stop Loss (Like them both a lot, but I think I just like the main plot of A Spy in the House of Love more.)
Haunted vs. The Attic (No contest. I don't think anyone is gonna vote for dead horse lady.)
Briar Rose vs. Getting Closer (Getting Closer started off slow. A bit too slow. But the last 15 minutes of the episode was just full of amazing (and, well, incredibly sad) things.)
Omega vs. The Hollow Men (I think Omega would get my vote as one of the worst episodes of the series. Full of terrible dialogue, even worse editing and one of the lamest conclusions ever.)
Epitaph One vs. Epitaph Two (I loved them both. A lot. Epitaph Two almost one for the sole sake of killing Paul [or mostly killing] as I hated that man character being a lot. But Epitaph One has Remains. And I think a tiny bit of a better conclusion. So it barely edged over Epitaph Two.)
Overall: Season 1: Seven, Season Two: Eight
It looks close. But any time Season 1 gained the vote it was a close match. Pretty much any time a Season 2 episode was better, it was by a lot. Season 2 was a massive improvement over Season 1. I think I would rank Season 2 on the higher end of my complete Whedonverse season scale, whereas Season 1 would be probably near the bottom.

ouch! some of that was hard slugging! i love the second half of S1 on an episodic level - but the adrenalin and acting in the S2 equivalents means i tend to wolf down more episodes at a time when rewatching.
