Why wouldnt Buffy kill Ben but she killed Angel?

Agreed. I definitely think that Xander could handle it by S5, for sure. They'd been through Angelus, Faith, Adam, and were handling Glory. He'd already seen what she did to Tara, and Dawn is precious to him; we've seen it much later in the series(S7). She really truly was innocent, plus she was much younger than Ben, if that counts for anything. He knew that they had to save the whole world, not just Dawn.
