I dont know if this has been brought up or is too spoilery but here goes
I dont think Alpha is a bad guy, Joss fans, especially those on this site know that right now Joss is in a phase where his bad guys are just doing what they think is right. Twilight, The Operative. Anyway there is a reason that Alpha didn't kill Echo while she was there during his rampage, and now he is giving Ballard clues on how to find her, to save her from the dollhouse. Now with all the recent development between Victor and Sierra and how he likes her, maybe this is going to reflect what happened with Alpha, maybe he developed some feelings and had some "man-reactions" towards Echo and now he is just trying to save her. I mean when you think about it the real bad guys in the show are Dewitt and the Dollhouse anyway. So that is my theory, Alpha is a good guy that is trying to bring down the Dollhouse to save Echo, not kill her.

Yeah IMO Alpha is neutral cause he's helping Paul find and expose the DH yet also doing bad things.

Anyone who could do that has evil in him and takes pleasure in pain, even if he did it incredibly fast. There is an inconsistency with Alpha trying to save Echo, which may make sense from a crazy person perspective. On one hand he's giving Ballard clues, keeping him enticed and on the trail to freeing Caroline/Echo. Then on the other hand he's sending people as nuts as he is after Echo ("Target" and potentially again in "True Believer"), with orders to kill her but with the end objective to 'free her mind'? He may be acting in Echo's best interest in the end, but the means are simply psychotic. Ahh, Joss. Continually blurring the lines of morality.
