Yeah, I thought this episode was so amazing when it aired, but rewatching it on DVD opened my eyes to all kinds of plot holes. There were so many things involving Alpha throughout the season that don't come together or make any logical sense, especially his involvement in Briar Rose. I agree the flashbacks were great, but the climax and Alpha just ended up a big disappointment, despite Alan Tudyk's brilliant performance.
Also agree it's better than The Hollow Men. As far as television disappointments go, that's probably my biggest.
