Season One 6-13 is the series' best run in my opinion. There's a lot more strain in season 2, whether it's budget or pace or both. I plan to watch season two 1-10 & 13 next time I watch it, so I can skip the half-baked bits toward the end. The Attic (plus Epitaph 2) is a cool enough season finale for me.

The series' continuity kind of got away from the writers toward the end. I know I may be in the minority, but I kind of wish they didn't stretch so hard to wrap the present timeline up. Things were great up to the end of the Attic, but the pace changes considerably after. Epitaph 2 could have remained the same regardless of how much we saw before. I am glad I'm not the only one who found things got a little out of hand after The Attic (although I'd go back to Stop-Loss first). You're not alone. I very much like the ideas thrown out in Getting Closer & Hollow Men, but it felt a lot like an entire 3rd season was stuffed into a couple of hours. Boyd the villain, Novemeber/Mellie's suicide, Bennet's backstory, Saunders' return, Caroline & Echo meeting, Victor's tech-fetish... great but all needed more time. As for Stop-Loss, it was just a bit half-baked I thought but not bad.

I don't mind that Kate moved on. I didn't feel cheated, she was resolved nicely. Her return in ATF was nice too.
Gwen bugged me big time. Didn't like the character much, but on the first appearance; fine, she served a purpose. Then she's back two more times in the season with flimsy excuses just to disappear again right afterwards. It was lame.

The Angel one above was going to be released along with a Vampire Spike. There would have been variants for each, Angel with a blue top and a bloody Vampire Spike.
Faith didn't make the final line-up at all, so you have a nice rarity there. There were loads of prototypes with different colour schemes. I remember there was a Faith a with tan pants and a red top which looked pretty cool.

In Pylea, the gang are over-run by towns-people and Gunn says: "Okay, you take the 20 on the left, and I'll take the 30 on the right" or something to that effect.
At the end of the series the gang are again facing horrible odds and Gunn says "Okay, you take the 30,000 on the left..."

The death slot played a big part. Episode quality didn't IMO. The ratings didn't really drop during the terrible early episodes which tells me that the numbers were the Joss-fanbase anyway. If the show was played in a timeslot where viewers would see it, the FOX meddling may have helped hook first time viewers.

I thought the bonus comic was totally throw-away to be honest. Really short, not that interesting, and no resolution. I wasn't really interested in Dollhouse comics anyway, but this did nothing to entice me.

Off the top of my head...
The Havest was a ritual to allow The Master to escape his imprisionment, leaving the hellmouth in tact; whereas in Prophecy Girl he drank a slayer and had the strength to smash his way out. His force was what broke the seal between places, and his strength kept the window open. When he was killed there was no force left and the hellmouth returned to its normal state.

Dr Saunders is still about while the world falls apart. She treats Caroline after she returns from safe-haven, and is treating Topher after his breakdown.

I agree that Tara would have been a nice candidate. She had a very subtle character arc just developing into a quiet confident person (until she was shamelessly killed off of course).

It makes no sense that Giles could leave a young woman with no job and no money to look after her little sister. The writers tried hard to make it seem reasonable, but it just wasn't.

Watched the deleted scenes. Not a lot of interest sadly.
There are some little bits with Madeline that didn't make the "Haunted" episode which really should have done. Couple of shots of her struggling to emotionally respond to some baby toys she's throwing out. It would have added immensely to her problems and the motherhood theme of the episode.
